According to my MCAT prep book the nervous system arises from the ectoderm. I understand that the excretory system also comes from the ectoderm, but there is really not valid way to pick one over the other it seems.

Actually as stated on the Gold Standard MCAT Book: "The mesoderm will become muscle, connective tissue, (incl. blood, bone) and circulatory, reproductive and excretory organs"...

Therefore, when the question asks what would happen if during gastrulation the ectoderm was damaged the right answer would be clearly the nervous system: B.
