Yes, sometimes the new MCAT has just 2 organic passages. Usually when that is the case, most of the independent questions are organic.

It is difficult to give a top 5 list for any subject on the MCAT but the following are very important:

SN1 vs SN2
Alcohols
Carbonyl chemistry (esp. aldehydes, ketones, amines)
Biological molecules (esp. aa's and prot.'s)
Basic spectroscopy (esp. the IR absorbance of C=O and -OH)
